My guess with the show is that they'll keep the name for branding reasons and do a "S.H.I.E.L.D. is dead, long live S.H.I.E.L.D." thing where THEY are the TRUE S.H.I.E.L.D. now. There may be some cute quiet beats where people try to come up with a new/better acronym.
